So, I am building a large ship, and it's taking a long time and of course when I spawn the ship in, the majority of the stuff that I worked so hard on is deleted but in the editor, it shows that the blocks are still there.

You have hit the block limit, the game was never layed out for giant creations.
Try to spawn it in as a mission or even multiple parts.
